"Forbid" -- No. Just means that you are not using the most skillful means according to Tibetan Buddhist teachings. In Tibetan Buddhism, Rudraksha malas are mainly for wrathful Diety mantra.

Not sure about your specific questions, but I received the LN Three Roots from H.H. Dudjom Rinpoche. So for sure He did transmit this lineage.
